Under Options, click the "Clear Lipstick" button. You may need to click a few times to remove all of the marks (because AS3 list iteration isn't very robust).
Alternatively: use the Reset button
The marks will inherit the girl's lipstick color at the moment they're created. So change the lipstick color (under the "Custom" menu) and then reload one or more of the MOD files.
That's a known issue; it's harmless. Just reload the relevant MOD file and the marks will reappear.

Yes. The approach is reasonably flexible. If you're a Flash modder then take a look at the FLA file (for marks on his body). Marks on her body can be achieved using vanilla import techniques.
